I upgraded a old 2600 router from 11.3 to 12.3
it shows the system software as 12.3 but the bootstrap is still 11.3
how do I change that? Does it matter?

No, the bootstrap software is different than the IOS version. The bootstrap's function is very simple and limited so theres typically no upgrades for it. On many routers you have to replace the ROM chips in order to upgrade it. The bootstrap runs some self checks on the router, allows some basic commands, and finds and loads the IOS software.
